Christina Aguilera has 5 no.1s in US but her most famous hit, Beautiful peaked at no.2 in US.
J.Lo's no.3 US hits like Love Don't Cost a Thing and On The Floor are more popular than her no.1s. Even the midsize hit Let's Get Loud is even more remembered.
Shakira's Whenever Wherever is still her most remembered hit despite Hips Don't Lie topped all over the globe.
Justin Timberlake's Cry Me a River is maybe more popular than all his no.1s

More examples?

In the US, "Toxic", "Piece of Me", "I'm a Slave 4 U", "Oops!...I Did It Again" are probably more well-known than Britney's number ones like "3", "S&M (Remix)", "Hold It Against Me".

"24K Magic" seems to be bigger than "Locked Out of Heaven", "Just the Way You Are" and "When I Was Your Man".

"Let's Get Loud" is more popular than "If You Had My Love" or any of her Murder Remixes that went to #1 in the Hot 100.

In the UK it is A-Ha with "Take On Me" which peaked at #2 whilst "The Sun Always Shines On T.V." managed to go top

Kelly Clarkson's Since U Been Gone was bigger than any of her #1's (A Moment Like This, MLWSWY, Stronger) and can actually be considered her signature song. It peaked at #2.

Hmm I agree that SUBG is better known and has had more of an impact than her #1s, but I wouldn't say it's her signature song. I don't think she really has one, since Because of You is definitely just as known (if not more so) than SUBG

Right Said Fred is often called a one-hit wonder with "I'm Too Sexy" but their only UK number one was the now forgotten "Deeply Dippy". Those were only two of their four UK top five hits, though...

Almost every Madonna's single that she ever released is more popular than This Used to Be My Playground which hit #1.

La Isla Bonita might be more popular than some of her #1 songs.

Rihanna's stay was not #1 but is definitely one of her most known hits

Same for Don't stop The Music, Unfaithful
Man down is also pretty popular despite not being a hit except for France and Switzerland

Janet's "Together Again" in the UK. Peaked at #4 but ended up being one of the best selling singles of the 90s.

Erasure had their only number one with "Abba-esque EP" which was indeed popular, but I suppose "Love To Hate You" or "Sometimes" were more popular

Simply Red had their only UK #1 with "Fairground", a song which isn't exactly the most popular of their entire catalogue ("Stars" and "Holding Back The Years" seem to be more well-known)

Another case is Jamiroquai.
"Virtual Insanity" only hit #3 whilst "Deeper Underground" managed to go to the top.

What about Maroon 5?, seems like their true signature song is This Love (although MLJ hit #1 for multiple weeks I'm not sure if it's even a recurrent on radios like This Love)

I know this may be out of topic, but several singers had participated in Juara Lagu with the less popular songs:
Hasnol: Sudi Katakan Sudi, that song is less popular, compared to Laguku Untukmu which became a popular hit after a contestant sang it on a reality show.
Awie: 1995 with Di Bayang Awan. Tragedi Oktober is more popular. However for me, I heard that song through the cassette in the car when I was ready to go to school (2005).
Man Bai: The singer for Gersang had participated with two songs in Juara Lagu (1988), and another one in the next year. He returned in 1996 with "Sebenarnya", which we heard less often than "Kau Ilhamku".
Adilla: Also participated in Juara Lagu 1996 (second time, after 1994, who replaces Iklim who had changed their record company) with "Janji Seorang Kekasih". But people hardly find this song on radio stations.
M. Nasir: Andalusia is less popular than Kias Fansuri.
Syafinaz: Impian Realiti is forgettable, while Ingin Bersamamu, which is also the name of the album is popular than the former.
Exists: Jesnita is more popular, when compared to Julia. And the former also won an award in Anugerah Era 2002 for Anugerah Carta Era award.

I cannot remember the others, but I believe there is some more.

La Isla Bonita was a MASSIVE international #1

I would say Into The Groove since Madonna didn't release it as a single in the US

Is 'Into The Groove' one of her most popular songs in the US? It definitely is in the UK, but it got a proper release here.
